In addition to properties such as energy, structural changes and relaxations can also be used to examine the convergence of simulations toward equilibrium. Through the RMSF calculation, we can provide the fluctuation of each atom relative to its average position, which characterizes the average of the change in structure over time, and gives the characterization of the flexibility of various regions of the protein, corresponding to the b-factor (temperature factor) in crystallography ). In general, we expect similar RMSF and temperature factors, which can be used to check whether the simulation results agree with the crystal structure.
