- Microarray Research
For microarray studies, we can isolate total RNA from cells cultured under different conditions. RNA is reverse transcribed into cDNA using reverse transcriptase and hybridized with oligonucleotide probes arrayed on the surface. Fluorescently labeled cDNA is then quantified using single-color arrays or two-color techniques, where cDNAs from different samples are labeled with different fluorescent dyes. Array data are normalized so that direct comparisons can be made between samples. Data from these biofilm studies, as well as other transcriptomic studies, are held in databases.
- Next Generation Sequencing Technology
We can obtain quantitative descriptions of bacterial transcriptomes using sequencing (RNAseq). The biggest advantage of RNAseq is that the array platform does not need to be available for every organism of interest, making this method applicable to any species of bacteria, archaea, or eukaryotes. RNAseq is suitable for metatranscriptomic studies because prior knowledge of the target organism's genome sequence is not required. It has been applied to a variety of environmental biofilm samples. Another advantage is that RNAseq provides information that may not be available with microarray methods, such as the presence of small noncoding RNAs expressed from intergenic regions and information on promoter sequences and operon structural sites.
